X0 Y0 not where it should be

Hi all,

ive got a weird issue with my printer when i auto home it goes to the endstops (+z sensor stop).
LCD reads X-41 Y-89 and Repetier Host thinks X0 Y0.

When i send a G1 X0 Y0 it actually goes to X40 Y78.

I can fix this by telling the printer its not at X0 Y0 with the G92 X40 Y78 command and after that let it move to the actual 0,0.
But now Repetier Host thinks its going in the negative coordinates.

My printer details:
installed firmware marlin 1.1.0 rc3
standard (small) lcd
build plate 25x25x20cm
auto levelling with a SN04 sensor

Any ideas?
