Multiple objects/extruders and z-positioning issues in 1.2.9

I'm having issues in 1.2.9 with Slic3r positioning all objects at z=0.
This is a problem when loading AMF files with multiple materials for dual extruders.
Slic3r's 3d preview appears to position the materials correctly, but the generated g-code, and slic3r's preview output, is positioning both materials at z=0, embedding one in the other.

Am I doing something wrong?

Thanks.. I saw that in a search I did before posting. I'm pretty sure what I'm seeing is a bug, since the preview appears correct, but the g-code output is wrong, and more or less invalid (it's mixing materials from both extruders in one space)

I am having the same issue, I have created a multiple material part AMF with solid works. The 3D view shows the separate parts in the correct location but the preview and g code move all parts so they touch the build plate.
