Getting a smooth finish on the top of a print

Hi everyone,
I have my printer working quite nicely, but I am having an issue where the top layers aren't finished off nice and uniform but have a similar open structure to when it is printing the middle. I am using pronterface + slic3r and I can see after it printed a part that in pronterface where it shows red traces where it has printed on a layer, that it skipped the corners

This actually translates into the printed part and the top just doesn't look as nice an uniform as the bottom layer. I am using a prusa mendel, slic3r 0.7.1 with a nozzle of 0.5 mm, layer height of 0.3 mm, and fill density of 0.25. (Is that the right fill for printing prusa parts?) Also, even though I have printed many things that come out the right size, when I printed a v2 prusa vertex piece, it was much more squashed than it should have been. Could this be related?
