Fan turns off for hot end

the config file I have for the flex mendel printer does not turn on automatically so I turn it on manually when I start a print. However, it will turn off during a print, any ideas how to keep fan running. If the fan turns off the printer clogs, thanks,

The fan control of the electronis is for cooling the print, not for cooling the hotend. The hotend fan is usially directly connected to 12v.

You have it connected to 12v and it turns off at some point? In that case you did not really use the 12v line. Fan control for the material fan is usually embedded in the gcode by the slicing software.
