Printed Mendel parts to high

I'm trying to print spare parts for my Mendel90.
The problem is that all my parts are printed to high(z)
After deselecting absolutely every settin in slic3, I can only conclude that the z-offsetpoint of 4.24 mm is the cause.

I only have this issue with the Mendelpart, never had this problem with other files.

How can I solve this without setting the z-offset to 0?

You can google the reprap callibration calculator to find out the exact number of steps per unit based on your hardware setup. If it is too high, your steps per mm is set to high so it turns too much for each layer. After you calculate the number, print and measure the actual dimension vs. the dimension it should he and find what percentage the error is and adjust your steps per mm accordingly.

Did I mention that this problem only occurs when printing Mendel parts?

I've printed all the parts for a Delta printer I.m going to build.
All the parts have the size they should have.

With the Mendelparts x an y are correct but z is to heigh.
For me it's the z offset point off 4.24mm in slic3r that's somehow is added to the Mendelparts height during printing.

I have to correct myself what the printing of Mendel parts is concerned.

The only time I don't have added layers is when printing statues.
Anything that has holes or other things added ont the surface will add the z-offeset number in slic3r in the print making it higher.

The reason off course why I'm using the z-offset point is that my nozzle will otherwise crash onto the bed.

Even with the z home point set correctly the nozzle will hit the glass.

I don't know why this happens so all the help is welcome because I really needt to start good spare parts for my Mendel.

I decreased the z home point with the z-offset value in slic3r.
Now when homing the nozzle stops at about 10mm above the bed but when the print starts the nozzle is now at correct print height ca 0.3mm above the bed.

Normally the objects should now be printed at correct height but I still don't really understand where the difference comes from between the z- home position and the start position off the nozzle at the beginning of the print.

I printed the x-idler piece is too large again.
It's 81mm large and the height should've been 65mm.

As you can see in the pictures at some point in the print the holes are closed for a few layers.

What could be causing this?
