I just printed this and it came out all wrong. The window is perfect but the button pattern is backwards. If I flip it upside sown it everything lines up perfect. Im printing on a Mendelmax 1.5 and this is my first usable print. I set up all the axises to home to what pronterface says is the home direction. Which one is screwing me?

It doesn't matter which one you flip. Just decide which axis is easier to swap the endstop on and move it to the opposite end. Then unplug that axis motor and plug it in the other way around.

If you don't want to move the end stops, you can change it by software. This is an example with Sprinter Firmware:
