I am trying to get a sanguinololu running for a friend, but am getting readings from the thermistors of 220 degrees plus even without a thermistor being connected.

Diagnostics that I have carried out:
    Check voltage at thermistor pins (33 & 34) on Atmega MCU, 0.24V & 0.55V
    Removed MCU and checked voltage at same pins on MCU socket, both 5.00V
    Checked software configuration.h. Board 62 (sanguinololu) selected and thermistors correct,
    Checked software pins.h - pins appear correct.

Is there anything else on the hardware or software that could cause this before I tell him that the MCU needs replacing?

Those are the symptoms you would get if the thermistor inputs have been shorted to 12V damaging the input pins.

I have a same problem i accidentally connected the thermistor to the supply from Sanguinololu 1.3a. the hot end i am using can be seen in the attachment. now when i connect the thermistor to the Sanguinololu its show 375c even if the hot end is off. also now the Sanguinololu does not give output to the hot end.
