Pronterface causing problems after ubuntu 16.04 upgrade

Hi,

I have been encountering a very odd problem.

Using pronterface, if I issue a command to move a motor, they screech at me and if they do move, it is a very jerky motion, not smooth at all.

Things that shouldn't be the issue:
The firmware is fine, I've been running the printer for almost 2 years with the same settings. Reflashed it just in case (Sprinter)
The hardware is fine - I bought a new ArduinoMega AND ramps 1.4 board.
I can run this test code just fine, so I know all the steppers and motors are working
I added a new stepper and new motor anyway, it is exhibiting the same problem
Stepper pots are tuned nicely to ~0.41 V, they turn no problem with the test code
Tried two USB cables - same problem
Installed Retpetier-Host and it exhibits the same behaviour

Board: Ramps 1.4, polulu steppers, arduino Mega

Recently upgraded to Ubuntu 16.04, which I now think is giving me the problems. I tried this fix, but it didn't work - same problem. I'm at a loss here, I would really appreciate some help. I'm not really an expert in linux, but it ran fine in ubuntu 14.04

Please please please - any suggestions would be so helpful.

Update. Not a Linux issue, tried it on a windows machine with the same result.

Very frustrated, I'm think now my power supply may be the issue.
