Z Axis 0.400mm = 4cm when printing

I have recently just brought my old printer back to life (RAPMAN 3.1) with an e3d v5 hot end and RAMPS 1.4 controller.
When it comes to moving on to the next layer the bed moves down a good 4-5cm. Ive looked in all the settings and the gcode from cura, it all looks normal.
I have also had a look in the marlin firmware config but cant see anything that would give me this result.
Manual control in pronterface works fine.
Any Ideas?

Did you jumper all the pins beneath the Z axis stepper driver? Also check steps per mm at the reprap calculator.
