SOLVED After auto level Z0 is at height of probe, not extruder

EDIT: Solved by using MisterJom's version of Marlin https://github.com/misterjom/Marlin

I have implemented auto bed leveling and have updated Marlin according to the instructions from ZenMaster here: [zennmaster.com] .

So now when I do a G28 X0 Y0 followed by a G29, everything works fine, but when I print, the nozzle is not on the bed but rather then Z axis is at the height where the probe would be touching the bed.

I'm kinda stumped and have done my calibrations twice.

I'm using ErikZalm's Marlin from Github

Any suggestions would be appreciated.
