Axis doesn't zero after homing

Hi all,
Recently built a Prusa i3 and just getting to the calibration stage. (Free plug to 3dprinterczar, where I got the kit from. Very happy with their service)
I'm using RAMPS 1.4, Marlin firmware, basic mechanical endstops, and running through Pronterface.
Having a weird issue with homing, but only for the z axis. For x and y, clicking the home button will work as expected. It moves until it hits the end stop, and will reset the coordinate to 0. However, when I home the z axis, it will lower until it hits the end stop, but will reset the coordinate to 10.88. It's always 10.88 regardless of where it starts or where the end stop is located.

If I try printing, it will first try to reach 0,0,0 and crash into the bed. I've found a workaround, by manually locating at zero, resetting the printer, and removing the home command from the gcode file. However, I'd like to sort it out properly.
Any hints as to how to fix it? Where is the homing command stored?
