Makerbot Clone Firmware Upload Failure

Hello,
If have gotten myself a chinese Makerbot clone and tried to update the Firmware. But because of a power failure the update did not suceed. Now ReplicatorG cant connect to the machine using usb, It does detect the COM port however and can identify the machine, but firmware version reads version null.
The LCD display is lit up and nothing on the board has burned so i assume the board is not broken.
I want to try reburning the Bootloader via an usbasp avr programmer, but I'm not sure how to do it. I have extreme burner installed and a .hex file of the original bootloader, but i cant select the right chip as there is no atmega 1280 in the menu. And should i use the 1280 ipsc header or the BU2 ipsc header?
Did someone have the same problem with a makerbot and solved it? I tried uploading the firmware again about 30 times so it is not my reset button timing.
