Slic3r Wipe Tower Woes

Hello all,

I posted this in the Slic3r thread and got no replies, so I'm hoping a wider spread might help.

I've run into a very odd error when I'm setting up dual extrusion for a Prusa i3 MK2MM style set-up.

The wipe tower seems to work, however, I'm getting these odd lines which aren't connected to it.

They're really random and mess my printer up!

You can see these towards the bottom of the image.

Really odd...

I'm at a loss as to what I can do to fix them as I've played with all the logical Dual extrusion settings...

When I disable the wipe tower, these lines disappear!

I hope someone has someone suggestions!

EDIT: This seems to be for the first layer only. All other layers (2nd onwards) are perfectly fine and as expected!
